Thunderbird doesn't store the emails as separate files but together as a mail box file. It's in your profile, which is in your Application Data folder.
You seem to know a lot about Firefox, so you might know this -
Whenever I delete an empty email folder, it reappears, which leads to me having lots of empty folders - any ideas on how I can stop this happening / get rid of them?
You're deleting the folder from within Thunderbird - right click on it and select delete from the menu?
If so, and they are reappearing, then I really don't have any bright ideas. I tried it with a sub-folder in mine and it seems to have deleted properly - it asked me if I wanted to move the folder to the Deleted Folder and it was still there when I restarted. I'm sorry I don't have an easy answer for you. :-(
